I have a Tram D-201A i just recapped, Put in seperate cap's for C5 and C642, Replaced all high watt reistor's and every tube socket. Going through the alignment and on the 4MHz calabrate the manual on page 38 say's !!!!!! 1. Connect a freq counter directly to J100A,,,,, (((((This is the RCA stlye socket on top of the syn board, i take it and you plug the freq counter into the socket on the board and not the J100A plug that you just removed)))) 2. Remove the plug from J100A....... (I just did that to plug in directly to J100A)!!!!!!! 3. Set xtal/manual switch to xtal and check the freq's indacated. Adjust the approproate 4MHz xtal cal cap as follow's,,,,, All i ever get on my freq counter is 20. MHz, If i plug my home made shielded BNC to RCA male cord from the J100A RCA socket on the syn board to my freq counter, I've even tried it with J100B unpluged and with coming off the J100A cord i unpluged off the Xtal Syn board. What am i doing wrong? ? I have this current D-201A that i just did all the work on and another D-201A and they BOTH do the same thing when trying to do the 4MHz calabration.

Manual tuneing calabrate on page 41 also talk's about hooking up a test cable through a 5PF cap and hooking to J100A as well.
Interesting deal as to where to hook ip to the J100A socket or the cable that plug's into the socket.

Connect to the lower RCA jack. That is J100A. They are reversed on the diagram in the manual.

Also, for your VFO mod issue there are better mods than the one you posted which is from the old CB Secrets Book. Search this forum for "Tram D201A vfo" and you will find 2600's mod which will also unlock the clarifier for transmit. It is the best one there is for this radio.
